Next-generation sequencing for identification and detection of Cryptosporidium species, including minority variants and mixed infections at the species level

We use Illumina sequencing of an 18S rRNA amplicon in combination with the DADA2 pipeline to identify Cryptosporidium spp. We targeted a 431 bp region of 18S encompassing two variable regions and providing sufficient diversity for separation of closely related species.
