The single-nucleotide polymorphism (SNP) in the transcriptome from R. kirilowii, an important medicinal plant, was detected based on the Illumina Hiseq 2500 platform. With an average length of 150 bp, total of 58,963,098, 49,382,860 and 59,801,118 sequencing reads were generated from rhizome, leaf and stem tissue respectively. Totally, there are 213,361, 236,311 and 170,320 candidate SNPs were detected from rhizome, stem and leaf tissue respectively. The number of transition was 118,876, 133,407 and 95,527, while the number of transversion was 94,485, 102,904 and 74,793 in rhizome, stem and leaf tissues respectively. The ratios between transitions and transversion were 1.258, 1.296 and 1.277 in rhizome, stem and leaf tissues respectively. Synonymous SNPs were 167,271,187,986 and 135,885, while non-synonymous SNPs were 46,090, 48,325 and 34,435 in rhizome, stem and leaf tissue. The ratios between synonymous and non-synonymous SNPs were 3.62, 3.89 and 3.94 in rhizome, stem and leaf respectively. Among mutated amino acid, alanine, serine, isoleucine, leucine, valine are predominant amino acid type, while selenocysteine, tryptophan, cysteine, tyrosine are the least number of amino acid in three types tissue. This study can provide valuable SNPs marker resources and reveal some molecular basis, and launch genetic and genomic research of R. kirilowii.
