Soil and root-associated (rhizosphere) microbiomes play central roles in nutrient cycling, plant health, and sustainable crop production. This project profiles bacterial and archaeal community composition across 60 environmental DNA samples collected from rhizosphere (R) and bulk soil (S) at three agricultural sites in South Korea under two field management categories (NT and NC). We generated 16S rRNA gene V3-V4 amplicon libraries and sequenced them on an Illumina platform to obtain paired-end reads suitable for denoising and amplicon sequence variant (ASV) inference. The objectives are to (i) establish a site-resolved baseline of rhizosphere vs. bulk soil microbiome structure, (ii) assess community shifts associated with field management, and (iii) provide reusable reference data for comparative and meta-analyses in agro-microbiome research. This BioProject deposits raw paired-end FASTQ reads for all samples together with standardized sample metadata (site code, microhabitat, and management category). The dataset will facilitate downstream analyses of alpha/beta diversity, taxonomic composition, and potential bioindicator taxa relevant to agronomic decision-making and sustainable soil management.
