To improve the understanding of microbial dysbiosis in response to dietary carbohydrates, amplicon sequencing and targeted metabolomics were used to evaluate shifts in fermentation products and microbiota composition using the in vitro rumen simulation technique. Twelve fermenters were randomly allocated to a treatment group throughout 3 experimental runs. Each run consisted of a period of equilibration (d1-d5), steady-state (d6-9) and challenge (d10-13) feeding. The challenge feeding consisted of daily supplementation with either native cornstarch (St), transglycosylated cornstarch (TGS) or sugar (Su). Liquid samples were collected from the fermenters during the challenge at 0, 4, 8, 24 and 72 h after the initial feeding.
