This dataset was generated through long-term serial sampling of the waters in Jiaozhou Bay, followed by amplification of the 18S rDNA V4 region, high-throughput sequencing and metabarcoding analysis, which provided novel insights into the community composition, spatio-temporal distribution patterns and influencing factors of phytoplankton in Jiaozhou Bay.
