To detect somatic copy number alterations in APC mutant tumors, we analyzed intestinal tumors from heterozygous ApcΔ716 mice, in which polyposis initiates upon loss of heterozygosity without losing the mutant allele (Proc Natl Acad Sci U S A. 1995 May 9;92(10):4482-6). The genomic DNAs from ApcΔ716 mouse normal small intestines (control) and polyps were fragmented, amplified, and then labelled with Cy3 or Cy5 dyes. Dye-swap replication experiments were performed for each polyp sample vs. control DNA. The hybridized DNAs were applied to the microarray and scanned on an Agilent SureScan Microarray Scanner.
