RNAseq analysis was performed to evaluate gene expression differences between strains TAMC and Wild. S. cerevisiae TAMC and Wild cells were grown to OD600 of 0.8 before harvesting at low pH. The collected cells were treated with RNAprotect Bacteria Reagent (Qiagen) and subjected to snap freezing in liquid nitrogen and delivered to Genewiz in dry ice for transcriptome resequencing analysis.More than 44,000,000 reads matched to the referenced genome in the sample of Wild and in the sample of TAMC. Transcriptome data showed that expression of 388 genes were upregulated while 349 genes were down regulated by at least 2-fold when comparing the rox1 mutant strain TAMC to its parent strain CEN.PK2-1C. These genes were classified into 19 major cellular processes based on the annotation of KEGG class or further grouped into several major metabolic pathways, such as membrane components, transcriptional regulation, energy metabolism, ion binding. Transcriptional regulators have now been experimentally confirmed to play important regulatory roles in yeast acid tolerance.
