In the present study, we used NGST, iTRAQ and Q-TOF MS platform to characterise mRNA-seq, miRNA-seq, proteome and metabolome of control- and hypoxia-treated P. vachelli muscles and brains to elucidate the molecular mechanisms of hypoxia adaptation. We were able to find miRNA-mRNA-protein pairs using bioinformatics analysis and miRNA prediction algorithms. This is the first report on integrated analysis of mRNA-seq, miRNA-seq, proteome and metabolome in fishes and as such offers deeper insight into the molecular mechanisms of hypoxia adaptation. We provide a good case study with which to analyse mRNA/miRNA/protein/metabolite expression and profile non-model fish species.
