Interaction of BCL11A and CHD8 in triple negative breast cancer [RNA-seq]

BCL11A interacts with and recruits the chromatin remodeller, CHD8 and this interaction is essential for mediating the oncogenic activity of BCL11A. BCL11A shRNA sequences ((TRCN0000033449) mCHD8 (TRCN0000217316) were obtained from TRC consortium and cloned into a piggyBac transposon vector (PB-H1-shRNA-GFP) as describe previously (Khaled 2015). 4T1 were transfected with 4.0ug of respective vector or control (scramble) using Lipofectamine LTX (Invitrogen). Cells were treated with G418 (400 ug/mL) (Gibco) for 5 days after which GFP+ve cell were sorted and cultured. RNA was extracted as below and submitted for sequencing. To control for variation, three independent cell lines with independent KD experiments were used.
