PROBLEM TO BE SOLVED: To provide a method for specifying a gene related to the stress tolerance even if a plant varieties are exposed under an environment of stress load and a specific gene or DNA polymorphism is commonly held among the plant varieties. SOLUTION: A method for specifying stress-tolerant marker gene of plant variety includes: (a) a process of preparing a first plant variety and a second plant variety; (b) a process of loading the stress to the first plant variety and the second plant variety; (c) a process of acquiring expression level information of mRNA of genes included in the first plant variety and the second plant variety at start time of the stress load and predetermined time after starting the stress load; and (d) a process of specifying a gene having different first relative expression level from a second relative expression level.
