This dataset contains the sampling site data, morphological characteristics, associated symptoms and signs and ITS1 DNA sequences of fungal isolates associated with diseases of yellow pitahaya (Selenicereus megalanthus) crops in Boyacá, Colombia. It includes 53 fungal morphotypes collected from symptomatic stem and fruit tissues, along with their molecular sequences (ITS, LSU, tef1, BenA) used for taxonomic identification. Phytopathogenic fungi were identified via BLAST and multilocus phylogenetic analysis, and pathogenicity tests were performed under controlled conditions. Key pathogens include Fusarium foetens, F. guttiforme, F. sterilihyphosum, Lasiodiplodia theobromae, L. pseudotheobromae, L. acaciae, Diaporthe stewartii, D. guangdongensis, D. rosae, and others.. This collection supports studies on fungal diversity, plant disease diagnosis, and management of pitahaya crops. It represents the first report of Fusarium foetens causing stem rot in pitahaya (2025-11-23)
