The mouse is a premier model organism for mammalian biological re- search. They have been instrumental in studies illuminating processes of fundemental importance to genetics including the control of recom- bination and the process of speciation. However, most of these studies are based on laboratory mice, which are an artificial population with a complex relationship to wild mice. Studies of mammalian biology would benefit from understanding how history has shaped the genome of the present day mouse. In this work we analyze newly generated genotypes from whole genome sequencing of 20 French wild mice and 20 Taiwanese wild mice alongside additional wild and laboratory mice. We analyze demographic history, inbreeding, selection, and the effects of recombination.
