In this study, global transcriptome profiling was performed for FUS and TDP mutant (as model of ALS) and control samples from mouse cortices, More than 20 million high-quality reads were obtained from each sample using Illumina platform. A consensus reference-guided assembly was generated for the transcriptome data from all samples and gene expression was analysed. Overall design: Total RNA was extracted from mutant and control samples and cDNA libraries were prepared. Sequencing was performed on Illumina HiSeq 4000 platform to generate 51 bp single-end reads. Pre-processing was performed to remove adapters and low-quality reads. Filtered high-quality reads were mapped on the mouse genome (mm10) using STAR aligner. To analyze gene expression, Htseq-count were used to quantify genes expression and EdgeR were used for differential expression.
本研究针对取自小鼠皮层的FUS与TDP突变体样本(作为肌萎缩侧索硬化症(ALS)模型)及对照样本,开展了全转录组表达谱分析。所有样本均通过Illumina测序平台获得了超过2000万条高质量测序读段(reads)。针对全部样本的转录组数据构建了参考基因组引导的一致性转录组组装结果,并开展了基因表达分析。
实验整体设计如下:从突变体及对照样本中提取总RNA并制备cDNA文库,采用Illumina HiSeq 4000测序平台进行测序,生成51 bp单端测序读段(reads)。随后对测序数据进行预处理,去除测序接头及低质量读段;将过滤得到的高质量读段通过STAR比对器(STAR aligner)比对至小鼠基因组(mm10)。为分析基因表达情况,使用HTSeq-count进行基因表达定量,借助EdgeR开展差异表达分析。
