PMT Tropane alkaloid

We downloaded all orthologous sequences of TAa and TPSs of <i>D. stramonium</i>, <i>D. metel</i> and 11 species of Solanaceae to construct the orthogrpups. Downloades sequenceso of proteins and ORF were extracted using TransDecoder and corroborated with GenScan. TPS genes were translated with GenScan, are in the right direction and are the correct CDS; we corroborated this with the NCBI. The database used for BLAST was Uniprot; all available data for the analyzed plant species were downloaded. These amounts 847,544 3. BLAST was carried out with a filtering evalue of 1e-³, and only hits above 85 % were selected.

我们下载了曼陀罗（*D. stramonium*）、毛曼陀罗（*D. metel*）以及11种茄科（Solanaceae）植物的TAa与TPSs的全部直系同源序列，以构建直系同源基因家族（orthogroups）。我们利用TransDecoder软件提取所下载的蛋白质序列与开放阅读框（ORF, Open Reading Frame），并通过GenScan软件完成验证。经GenScan翻译得到的TPS基因序列方向正确且为完整的编码序列（CDS, Coding Sequence），我们已通过美国国家生物技术信息中心（NCBI, National Center for Biotechnology Information）对该结果进行了验证。本次BLAST（Basic Local Alignment Search Tool，基本局部比对搜索工具）分析采用的数据库为UniProt（通用蛋白质知识库），我们下载了该数据库中所有可供分析的受试植物物种的数据，总计847,544条。BLAST比对设置的过滤E值为1×10^-3，仅保留相似度高于85%的比对结果。
