The genome sequencing of the Limosilactobacillus fermentum ATCC 23271 strain was performed using the Illumina HiSeq4000 method. The genomic DNA was extracted using the PureLink Genomic DNA Mini Kit (Invitrogen, USA), according to the manufacturer's instructions. The partial genome was sequenced using the Illumina MiSeq paired library approach and prepared using the Nextera XT DNA Library Preparation Kit (Illumina, San Diego, CA, USA). The sequence readings were assembled with the A5 software, processed for adapter cutting, quality filtering and error correction to generate the contigs and scaffolds. In addition, the CAP3 software was used to improve the scaffolding assembly, to cut low-quality regions and to correct erroneous links between contigs. The pre-assembled genomic DNA sequences were annotated using the Prokka software tool.
本研究采用Illumina HiSeq4000测序方法对发酵乳杆菌(Limosilactobacillus fermentum)ATCC 23271菌株进行全基因组测序。基因组DNA提取采用PureLink基因组DNA迷你提取试剂盒(Invitrogen,美国),严格遵循制造商提供的操作说明书进行。本研究采用Illumina MiSeq配对末端文库策略开展部分基因组测序,测序文库通过Nextera XT DNA文库制备试剂盒(Illumina,美国加利福尼亚州圣地亚哥)构建。测序读段(reads)经A5软件进行组装,并同步完成接头切除、质量过滤与错误校正,最终得到重叠群(contigs)与支架序列(scaffolds)。此外,本研究使用CAP3软件优化支架组装流程,切除低质量区域并校正重叠群间的错误连接。最后,采用Prokka软件工具对预组装的基因组DNA序列进行功能注释。
