Genotypes and phenotypes of rainbow trout

This dataset is composed of 10 files. <br> 2 files are the <strong>raw genotypes (Trout_CD.ped) and map (Omykiss_57K.map)</strong> obtained with the 57K SNP Axiom Trout Genotyping Array in PLINK 1.9 format prior to quality control filtering after SNP calling with Axiom Analysis Suite. <strong>Files containing both challenged offspring and fish from the previous generation (including parents)</strong> <br> 3 files (<strong>Trout_CD.bed ; Trout_CD.bim ; Trout_CD. fam</strong>) are the genetic data in PLINK 1.9 binary format after quality controls <strong>of the challenged fish (2,874 offspring).</strong> <br> 1 file (<strong>Trout_CD_phenotype.txt</strong>) is a table of <strong>phenotype</strong> and covariates for the challenged fish. <br> 1 file (<strong>Trout_CD.pedigree</strong>) is the <strong>pedigree file </strong>with ID, Sire, Dam, Sex. <br> 3 files (<strong>AquaImpact_trout_all.bed, .bim .fam</strong>) are the genetic data in PLINK 1.9 binary format, after quality control of <strong>both offspring and fish from the previous generation</strong> (including parents) used for imputation of the ossfpring genotype. <strong>3,435 individuals</strong>

本数据集共包含10个文件。其中2个文件为经Axiom分析套件完成SNP Calling后、质量控制过滤前的PLINK 1.9格式原始基因型文件（Trout_CD.ped）与图谱文件（Omykiss_57K.map），采用57K单核苷酸多态性（Single Nucleotide Polymorphism，简称SNP）Axiom鳟鱼基因分型芯片获取，样本涵盖攻毒子代与前代（含亲本）个体。另有3个文件（Trout_CD.bed、Trout_CD.bim、Trout_CD.fam）为经质量控制后的PLINK 1.9二进制格式遗传数据，对应2874尾攻毒子代样本。1个文件（Trout_CD_phenotype.txt）为攻毒子代的表型与协变量数据表。1个文件（Trout_CD.pedigree）为包含个体ID、父本、母本、性别信息的系谱文件。剩余3个文件（AquaImpact_trout_all.bed、AquaImpact_trout_all.bim、AquaImpact_trout_all.fam）为经质量控制后的PLINK 1.9二进制格式遗传数据，涵盖用于子代基因型填充的所有子代与前代（含亲本）样本，共包含3435个个体。
