Dr Tony Holder's laboratory (NIMR, London) has been successful in deleting one of the RH family genes (Py01365) by transfection and insertion of the TgDHFR gene, and cloned the resulting parasite in YM background. The gene expression patterns of the mutant parasite line were compared to that of the wild type YM parasite. Since the work was done in YM background and the currently available reference genome of P. yoelii was obtained from the 17XNL strain, we had to map all the RNA-seq Illumina reads onto the genome of the 17XNL strain. There are significant phenotypic differences between the 17XNL and the YM strain. Hence, we wanted to obtain about >100X Illumina coverage on the genome sequence of the YM strain so that all the genomic differences between the YM and 17XNL strains could be taken into account while comparing the expression profiles. The sequencing of the P. yoelii YM strain allowed us to come up with a catalogue of genomic differences between these two phenotypically distinct P. yoelii strains..
