This dataset supports the development of a q deep amplicon sequencing approach tremabiome for the identification and differentiation of fluke species infecting livestock in the United Kingdom. It includes Illumina MiSeq paired-end sequencing data generated from genomic DNA extracted from Fasciola hepatica adult worms, faecal fluke eggs, and mock mixtures of eggs representing known species of different fluke compositions. Samples were collected from naturally infected cattle and sheep, and the targeted amplification of ITS2 region enables accurate species-level diagnosis. The dataset contributes to improving molecular diagnostics, understanding species co-infections, and informing parasite control strategies in UK livestock.
