The Carajás morning glory (<i>Ipomoea cavalcantei </i>D.F. Austin) is a plant species endemic to ironstone outcrops in the eastern Amazon, Brazil. Here, we present a chromosome-level reference genome combining PacBio HiFi and HiC sequencing data for this species. Our high-quality assembly of 1.02 Gb consisted of 314 contigs anchored to 15 chromosomes, with a contig N50 of 15.9 Mb and a scaffold N50 of 63.1 Mb. Benchmarking Universal Single-Copy Orthologue (BUSCO) analysis demonstrated that the genome assembly achieved high completeness, with a score of 94.92%. We obtained 25,335 unique protein-coding loci of which 92.09% were functionally annotated to the Refseq database. Repetitive sequences constituted 73.96% of the total genome length. This near-T2T genome paves the way for investigations into the species’ evolutionary history, molecular mechanisms associated with adaptation to its specialized niche, and to subsidize conservation efforts aimed at preserving this unique component of the Amazonian biodiversity.
