This dataset focuses on the genetic diversity and phylogenetic relationships of 11 indigenous horse breeds in the United Kingdom and Ireland. It is the first genetic study targeting the indigenous horse breeds in this region, utilizing large sample sizes collected from their native breeding habitats. Through microsatellite marker panels and mitochondrial control region sequence analysis, this study reveals the complex historical backgrounds and genetic relatedness among the breeds, identifies the levels of genetic diversity and the retention of ancient maternal lineages, and provides a scientific basis for the conservation of rare genetic resources.
