Transcriptome assembly of Pastinaca sativa

Transcriptome assembly of Pastinaca sativa using the raw data in NCBI (PRJEB43865). We using Trimmomatic v0.39 to filter the raw sequences (LEADING:20, TRAILING:20, SLIDINGWINDOW:4:20 MINLEN:50). And then, using RiboDetector v0.2.4 to remove rRNA sequences. After that, we<em> de novo</em> assembly the sequences using Trinity v2.13.2 software with k-mer 31, min_kmer_cov 2.

本研究依托美国国家生物技术信息中心（NCBI）登录号为PRJEB43865的原始测序数据，开展欧防风（Pastinaca sativa）的转录组组装分析。首先采用Trimmomatic v0.39对原始序列进行过滤质控，参数设置为LEADING:20、TRAILING:20、SLIDINGWINDOW:4:20及MINLEN:50；随后通过RiboDetector v0.2.4去除核糖体RNA（rRNA）序列；最后使用Trinity v2.13.2软件，以k-mer值31、min_kmer_cov值2为参数，对经前两步处理的序列进行从头（de novo）组装。
