This dataset contains the data underlying the manuscript A field-deployable eDNA metabarcoding workflow including de novo reference assembly for characterizing understudied biodiversity hotspotsJesse Erens, Christopher Heine, Stefan Lötters, Henrik Krehenwinkel, Andrew J. Crawford, Luis Alberto Rueda-Solano, Amadeus Plewnia--- The .fastq files contain the demultiplexed raw reads from all samples (eDNA and single-specimen samples) as basecalled with Dorado 0.9.0 and demultiplexed using MiniBar (Krehenwinkel et al. 2019, doi: 10.1093/gigascience/giz006).--- Read count tables show the number of reads assigned to each taxon, with columns corresponding to each individual sampling site (first number), field replicate (second number) and RPA replicate (third number), following the site acronyms as outlined in the Supplementary Material of the manuscript. Processing of reads as described in the original manuscript (based on Plewnia et al. 2025, doi: 10.1111/2041-210X.70069).
