Overview at 15.77um of the kidney of donor LADAF-2022-13, scanned at ESRF on beamline BM18 using the HiP-CT imaging technique. Hierarchical Phase-Contrast Tomography (HiP-CT) is an X-ray technique that decouples field of view and resolution to image anywhere in the human body with cellular (micron) resolution. Imaging areas can be full organs at a resolution of 25 micron or zoomed regions in these organs with resolutions between 6 and 0.6 micron, one hundred times the resolution of medical CT.

Gliding motility assay using 16551mM D2O in solution. Replicate 1/3. ROI 6/15.
• This is a gliding motility assay using kinesin-1 and rhodamine labeled microtubules. • The buffer used was PEM (also known as BRB80) with the inclusion of 16551mM D2O. • Images were taken with an Andor Luca EMCCD camera on an Olympus IX-71 microscope using a 60x 1.42NA PlanApo objective. • This fileset is replicate 1/3 and ROI 6/15. • Images were taken to investigate speed variations of microtubules due to the inclusion of D2O in the motility assay. • The temperature of the slide was held constant at 32°C by an objective heater. Early ROIs, i.e. 1-5, have slower giding speeds due to the increasing temperature of the slide which, was prepared at room temperature before observation. After ROI 5 the gliding speed stabilizes. • Pixels lengths were measured to be 166nm/pixel using a stage micrometer. • After the files have downloaded, a simple command line entry will convert the images to a movie. Mencoder must be installed. ls > list.txt | mencoder mf://@list.txt -mf w=496:h=658:fps=30:type=png -ovc lavc -lavcopts vcodec=mpeg4:mbd=2:trell -o output.avi • Upload of these files were made possible through the figshare API.

Application of 3D Reflectance Confocal Microscopy: Melanocytic Proliferations as 3D Models; JAAD Supplemental Material
Melanoma on chronically sun-damaged skin (MSDS) is challenging to detect. Reflectance confocal microscopy (RCM) increases diagnostic accuracy, but relies upon interpretation of 2D horizontal sections. Our objective was to determine whether existing technology could be used to create 3D models, which would expand on data available for discriminating skin biology. Supplemental Document: Expanded manuscript describing the background and process. Supplemental Figure 1. Object files. 3D Model from confocal image stack of a selected large atypical cell showing multiple dendrites extending from the body of the cell and nuclear abnormalities. The opacity of the cell body is reduced, such that the nucleus can be seen internally. The object can be rotated freely and examined from any angle using a 3D viewer. NOTE: In order to view the 3D object file interactively and with transparency using Windows 10 3D Viewer, please unzip file containing the .mtl and .obj to the DESKTOP (not a network drive or server). Once both files are on the desktop, double clicking on the .obj file will allow the native 3D viewer to open the model. Supplemental Figure 2. 3D reconstruction of fields of melanoma cells sampled from confocal stacks. The left panel reveals marked pleomorphism while the right panel reveals a relatively uniform, although atypical, collection of cells. Scale bar is 50µm. Supplemental Figure 3. Volume rendering of a stack of confocal images of melanoma on sun-damaged skin viewed along the z axis. Most refractile melanocytic cells are located in the basal layer at approx. 38µm from stratum corneum (yellow arrow), while rare pagetoid cells are present higher in the epidermis (green arrow). This image also reveals marked flattening of the DEJ (orange bracket). Scale Bar is 50µm. Supplemental Figure 4. Movie (.AVI) of a 3D reconstruction of a confocal image stack examining the DEJ by showing the dermal papillae, the blood vessels inside the DP and an adjacent hair follicle.

CIL:7249, mouse/rat NG108-15. In Cell Image Library
NG108-15 cells expressing EGFP-actin. NG108-15 cells are a cell line that is derived from a mouse neuroblastoma and a rat glioma. This is one of two images related images that show actin dynamics in the growth cones of the NG108 cells. This image shows a more detailed view of filopodial dynamics in the growth cone and the related image shows captures the actin dynamics of multiple processes on the NG108. Images were collected as a single z slice time series on a Carl Zeiss 5 LIVE microscope. The Zeiss 5 LIVE uses a cylindrical lense to create a sheet of illumination that is rapidly scanned in the vertical direction and detected on a linear CCD array to enable faster imaging. The images were collected with a 63X 1.4 NA plan apo objective. Filers: NFT 490 and BP 500-525. 17 micron slit width. Pixel dwell 1.94 ms yielded approximately 2 frames collected per s.

Lensfree Phase Target Dataset (USAF / Phase Resolution Target)
This dataset contains raw lensfree on-chip measurements of a phase resolution target (USAF or equivalent) acquired using a maskless and on-chip LED-array microscope with spatially-varying illumination angle calibration. The dataset includes the raw intensity measurements (.mat), system parameters, and the MATLAB and Python code used to perform coherent phase reconstruction and illumination-angle estimation. These data support resolution analysis, contrast transfer verification, and phase retrieval benchmarking for the lensfree microscopy system described in our manuscript.

SRFormer: a 3-D Image SR Backbone Network
We develop Lattice light sheet Activation Structured Illumination Microscopy (LA-SIM) which allows implementing rationalized deep-learning (rDL) denoising in a self-supervised manner and enables producing high-quality three-dimensional (3-D) SR images at limited SNR levels. We utilize the high-quality rDL LA-SIM data to train a large-scale transformer model --- SRFormer that can overcome the inferior properties of rsFPs and enable multi-color long-term volumetric SR imaging. We have provided demo data and pretrained model of SRFormer here. You can get more details about tutorial of the implementation of SRFormer from our Github.

Data Sheet 1_Move contrast X-ray imaging reveals wall infiltration along maize leaf vessels before water refilling.docx
Research on the recovery mechanism of embolized vessels requires dynamic and sensitive observations of water refilling. The stable translation of the water/air interface was observed using X-ray absorption and phase contrast imaging. In this study, move contrast X-ray imaging (MCXI) was used to investigate the effect of the microstructure within microvessels on water refilling. Experimental verification using a maize leaf demonstrated that this method was approximately 12 times more sensitive than traditional transmission X-ray imaging. The pre-infiltration of water into the sieve pores of the side wall before water refilling was observed, which provided evidence of a deduction of two-step dynamic equilibrium during water refilling along cavitated vessels and water level rise in dynamic equilibrium instead of translating stably. Several quantitative analyses of the dynamic equilibrium were conducted owing to the high sensitivity of MCXI, making MCXI a promising tool to further investigate the micro-mechanism recovery of embolized vessels.
